小肠球虫的感染是本病的主要原因之一。小肠球虫主要寄生于肠粘膜上皮细胞中，当其大量生长繁殖时，必然导致肠粘膜增厚，水肿，严重脱落及出血等病变，则几乎使饲料不能被完全消化吸收，同时对水分的吸收也明显减少，尽管鸡大量饮水，也会引起脱水现象，所以发病鸡群所排的粪便就很稀薄且不成形，内含有没有被消化的饲料。
2、细菌感染
细菌能引起肠炎，也是肉鸡肠毒综合症的病因之一：如沙门氏菌、产气夹膜梭菌等，通过刺激破坏肠道黏膜，同时引起炎症使肠蠕动速度加快，消化液排泄过多，饲料通过消化道的时间缩短，导致消化不良。
3、病毒感染
病毒也是引起肠毒综合症的诱因之一；如呼肠弧病毒引起肠炎，损害肠道的吸收功能。
4、肠道内的酸碱平衡失调
由于季节、饲料、病原微生物等原因引起肠道菌群失调，产生大量乳酸，使肠道内PH值严重降低，肠道内环境发生改变，有益菌减少有害菌大量繁殖，又由于此时肠道处于厌氧环境，魏氏梭菌、肠梭菌等厌氧菌会大量繁殖，有害菌与球虫相互协调而加强了致病性。这样就会造成有益菌减少，而有害菌大量生长繁殖，特别是大肠杆菌、沙门氏菌能加重致病性。菌群所分泌的毒素增多，刺激肠道粘膜使肠蠕动加快，消化液排出增多，饲料通过肠道的时间缩短，消化不良，未消化的饲料随同脱落的粘膜一起排出体外，形成特征性的西红柿样或鱼肠样粪便。
5、电解质大量流失
由于球虫和有害菌大量生长繁殖导致消化不良和肠道吸收障碍，使电解质吸收减少，同时，由于大量的肠粘膜细胞迅速破裂崩解，使电解质大量流失，出现生理生化障碍，特别是钾离子的大量流失，会导致心脏的兴奋性过度增强，这也是肉鸡猝死症明显增多的主要原因之一。
6、自体中毒
在发病的过程中，大量的肠道上皮细胞破裂，在细菌的作用下，发生腐败分解，以及脱落的肠粘膜、死亡的虫体等在体内发酵分解产生大量有毒物质，同时，肠道内异常菌群分泌的毒素均会被机体吸收后发生自体中毒，出现兴奋不安、尖叫、瘫痪而衰竭死亡等症状。
7、饲料因素
饲料中大量的能量、蛋白质和部分维生素能促进细菌与球虫的大量繁殖，加重症状。所以营养越丰富，发病率就越高，症状就越严重。而饲喂品质较低的饲料相对发病较低。另外霉变饲料也能加重病。
8、药物中毒
长期用药，使药物对肠道粘膜造成损伤，引发肠炎。
防治措施：
1、加强饲养管理，勤换垫料，减低饲养密度，减少各种应激因素的刺激和防止并发症的发生。
2、保持鸡舍的清洁卫生，特别是饲槽、饮水器要定期消毒。保持鸡舍内通风良好，空气新鲜。光照强度、时间、温度、湿度，应符合科学管理的技术要求。
3、饲料：防止饲料发霉，禁止使用霉变饲料。科学的添加饲料蛋白和维生素。
4、合理运用药物预防和治疗，给予适量的金维他等营养产品，有助于鸡的生长发育，增强抗病力。
